Physical qualities control how likely the tool is to bond.

Bond qualities control how well the tool performs.

Every time you predict there is a chance the tool will take damage (this is mitigated by the craftsmanship), so over time the physical qualities will inevitably decay. This won't actually hinder tool performance but it will slow bonding. The idea is that this effectively soft caps how good a tool can become, otherwise given enough time a store-bought tool and a really awesome tool would both have the same bonus.
